DPReview clarified why they believe the Fujifilm X-T3 has a noisier image than the X-T2 and it comes down to the processing in the camera. They believe that the faster information is read off the sensor the noisier it will get. In their estimation, this is really only a deal breaker at 25,600 and 51,200 ISO. They also found that:
I’m already enjoying the Fujifilm X-T3 for long exposures at ISO 80 myself. The pull ISO is very usable and definitely worth a try.
DPReview believes that Fujifilm strikes a good balance between sharpening/noise/detail in their RAW files with the default settings, but the Fujifilm X-T2 still has an edge.

It looks like we will have to wait for Adobe to fully tweak their RAW engine for this new X-Trans sensor. One of the many joys of shooting X-Trans cameras.
